Just shoot the ship's main turret while also watching for the smaller ships. Shoot the smaller ships as soon as they appear. Watch the ship's health bar (and yours!)

You only need to shoot 1 of the 3 small ships each wave, 2 will miss everytime and the third will hit unless killed quickly. You can tell which is which from the flight pattern. More info on this and future bosses can be found here : http://www.gamersheroes.com/duke-nukem-forever-boss-guide/ :D
